There is no functional link to add the security deposit on the Leases and Tenants page, and no option to add security deposit in the payments for the Transactions page.

I am having the same problem. Did you ever figure it out?
Good catch about the leases/tenants page. If you feel inclined, you may want to submit a bug report to tech support.
As for recording the security deposit manually through the transactions page, this is not broken, but it is not intuitive.
To do it successfully, you select the parent category in the menu “Security Deposits”. You do not need to drill down to the menu of choices within this category. This will successfully record the security deposit.

There was unfortunately no fix to this issue- They are doing it intentionally. I am not sure why, as it definitely does not create a smooth process for rental entries.
